The application supports command line switches, but in order to check them, you need to browse to the installation folder in C:\Program Files\PdfMerge\PdfMerge to open the readme.doc. All the supported commands are listed in that file, however, I believe it doesn't support page numbering from command line.
No, the footer information can be added only from Page Numbering and Foot Note option from below. Unfortunately, PdfMerge is a small application which doesn't has many features.
